Better sooner, than later.
Any company where the higher ups support such a lie (even despite it being filmed) is no company to stay with.
Any good company that want to blame someone for the refund will hit on the manager in this case, if the clerk who refused is blamed then this is no store to stay at. To stay is to leave oneself open to being blamed for something worse in the future.
But as the others have posted, the most likely result is this will be chalked up to good public relations and nothing more will come of it.
